One of the most used and famous ways of transportation from Newark Airport to New York City is the Newark Airport Express.

By the Express Airport Bus passengers can transfer to several locations within New York City (Grand Central Station, Bryant Park and Port Authority Bus Terminal (Times Square). Service is run by CoachUSA.

The stops in New York City are immediately connected with a subway station (or at least they are located close to a subway station).
